"Pigeonpea is a resilient crop which is relatively drought tolerant\r\ncompared to many other legumes. To understand the\r\nmolecular mechanisms of this unique feature in pigeonpea, 51\r\ngenes were selected using the Hidden Markov Models (HMM).\r\nThese genes were validated for their expression on parents of\r\nmapping populations (ICPL 151, ICPL 8755, and ICPL 227) segregating\r\nfor drought tolerance. A total of 10 differentially expressed\r\ngenes that showed ≥2-fold up-regulation in the higher\r\ndrought tolerant genotypes was identified. Further analysis of\r\nthe 10 genes revealed that they encode four different classes of\r\nproteins. These include plant U-box protein (four genes), universal\r\nstress protein A-like protein (four genes), cation/H(+)\r\nantiporter protein (one gene) and an uncharacterized protein\r\n(one gene). Subsequently, these 10 candidate genes were used\r\nfor haplotype analysis in whole genome re-sequencing data of\r\n292 lines. As a result, 10 to 56 haplotypes were identified for\r\nthe selected 10 genes. In order to validate the haplotype results,\r\na defined set of lines is being phenotyped for induced\r\nwater stress using polyethylene glycol (PEG) at seedling stage\r\nalong with the non-stressed control seedlings. Phenotyping\r\ndata together with the haplotype information of the targeted\r\ncandidate genes will be useful for the identification of superior\r\nhaplotypes of genes. The lines possessing superior haplotypes\r\nof the candidate genes could be used in genomics-assisted\r\nbreeding programs for development of more drought tolerant\r\nlines."^^ .
